It was the camshaft sensor all along.
The cam shaft sensor controls SFI which is below roughly 3000 rpms. Under that is where the majority of cruising happens, and that is where it would seemingly upshift. However, the engine was actually missing on the fuel injectors when the sensor was dead. This caused rough acceleration, bad idle, poor gas mileage etc.
For future googlers and forum searchers: If you have a similar problem, and a code reads for the cam shaft sensor: Replace it! It's 40 dollars, and 30 minutes!
