the 3500 intake will bolt up to the 3900, but the intake ports do not line up with the heads. technically you can bolt the 3500 heads onto the 3900 but it doesn't make sense to do so. The coolant ports between the heads and block are different, plus the chamber in the head will not be centered with the bore of the 3900.
The intake runners on the 3900 are bigger, plus the TB opening is at 75mm where as the 3500 intake is only 65mm. It makes no sense to step down.
I did an ITB setup on a lx9 bottom end. All custom.
I thought the lz4 fit, flow more and had the same size throttle body? Your throttle body set up is very cool

when you said the 3500 I thought you meant the lx9. yes the lz4 does fit on the 3900(lz9). its a direct bolt on. get a ls1 tb adapter from BCC and you can bolt a 75mm truck tb to it for relatively cheap.
A modified distributor with a longer shaft will clear the lz9 upper intake wiith a smidge of grinding on the intake. I modified this one and it does work and the engine runs. I tested it. A stock dizzy won't clear the lower intake as it interferes with the runner.
it will not clear the lz4 though without cutting and welding of the lz4.
the chevette is prob gonna weigh close to 2200 lbs when you are done with the engine swap if I had to guess. If you do a cam, lz4 intake, 75mm tb, you will be close to 300 crank hp. Thats a very good power to weight ratio. it will be fast.
Thats more than enough without the custom made itb intake. Trust me its way more work and money and time then you want to put into it. KISS. You ssaid this is for your daughter. make it simple for her to wrench on.
On top of that, if you do end up putting a blower on it later for yourself, making a custom plenum to mount to an itb intake is going to be a pain. I say forget the itbs
