i have the chance to get ahold of an auto 2.8 fiero & im considering getting it and swapping in a 3100 or 3400-what problems do you guys think i might run across?

Blowing up the auto trans? LOL
ECM swap to the 7730 or whatever so you can run DIS... other than that it should bolt in and just minor wiring/etc nothing drastic. Maybe some motor mount fab/adjusting.sigpic New 2010 project (click image)

It'll fit just fine. The engine mount bracket & oil pan need to be modified, but use a stock fiero mount. A custom dogbone needs to be made. The decklid gets clearanced for the alternator. The strut tower gets trimmed for the alternator. You also have to make an idler pulley to take the place of the p.s. pump. Custom coolant lines and fuel lines are needed. A quad 4 throttle box for the tv cable would be needed if installed in an auto car.
Then comes the wiring....
http://www.gmtuners.com/files/Fiero_V6_to_7730_DIS.pdf That's a spreedsheet for repinning the harness. You then splice in all the obd1 (cavalier/beretta 3.1L) connectors. It's quite a bit of work. I'm still doing wiring, but I'm almost done.
The gen3 660 is a great swap for a Fiero. It fits great, gets better gas milage, and provides much more hp than the tired old 2.8L.
