The engine will go in just fine. Only issues you will have is the EGR, coolant pipe and coolant temp sensor. I would also use your existing injectors since the older computers don't like the newer injectors. If you go 03+, you will also have to swap out the cam position sensor.

To do that you would also need to swap the tranny, due to extra inputs and outputs on teh newer trannies.

As Brad pointed out the only issue I know of is the EGR, if the other parts will be issues you should be able to swap over those parts from your existing 3100.

Coolant pipe: the heater pipe that goes into the back side of the thermostat housing. In older models, its a screw in fitting, where the newer design is a pressure fit design. You can either tap out the hole to fit your existing pipe or buy the pressure fit pipe and adapt it to your current setup.

The cam trigger changed design 2 times between 94 and 03 (in 00 and 03). The PCM will still work on the 00 change, but not on the 03 change.

ahh, yes, I forgot about that change, I'd just tap the new intake.

Yea the hole does not need drilling. You can just tap whats there with the 3/4NPT tap and be on your way.
