They are Dowel Pins and are absolutely necessary for proper transmission alignment. They can be pulled out but new ones will need to be reinstalled because you will usually damage them when you remove them.
I've had several of these engines on stands before, and never had any issue with bolting up to areas where the dowels are not installed. If you really are worried about it, just find a nut or sleeve the same depth as the dowel, and install it on the bolts that do NOT have the dowel.
theres plenty of other holes. i just used the other holes without the dowel pins.
and trust me its not gonna fall off the stand. i just got some long heavy duty bolts to hold the motor.

I just used the bracket that came with the stand bolted backwardsmain bracket. That offset it perfect (if that makes sense). So the tube was botled to the to the rectangular piece, and the flat bar was bolted to the engine.
It mounts REALLY goofy with that pin in the way. I used a dozen washers and ended up using a 1/2 drive socket after running out of washers . . . but it sits on there properly now. I would get a minimum of 16 washers and some hardened bolts the proper length for your stand/engine setup. If you use only the holes without the dowel pins it just doesn't seem to sit right to me. I tried removing them with vice grips (I'm not reusing the old 2.8 block I have) and I could turn and turn but they wouldn't back out.
