    You're right about the throttle bodies, they are the same between 89 and 93. 88 and older are different, though only slightly in the linkage area. The J and L bodies share the same TBs, and the W bodies got a different TB (different linkage).
    There are 3 different "style" of Gen II plenums. The early style got the pcv attached to the lower intake, the second got the PCV attached to the upper intake, but basically the same as the earlier, and the final came in 91 or 92 I think where they changed the bolts for the plenum, and added those rubber grommets around the plenum bolts.
    This is just what I've observed, I don't know casting numbers or if I'm 100% right about these.

      I kept the 3.1 plenum because of the location of the PCV hose. I certainly didnt want to change the complete manifold.

      I changed to the old EGR so I didn't have to screw with the MEM-CAL. I didnt see any difference in the throttle bodies so I think I could have gotten away with not changing them.

      The main reason that I changed the timing cover to retain the same size water pump inlet hose. I didn't want to have to search for a odd hose.

      It sound like you have done this one before....

      Here is where I am at ...... its bolted in and thats about it....

      Yeah I've done it before. My 88 started its life as a 2.8L and I pulled it out and put in a 3.1L. About 5 km's later I got tired of it and tore it apart and put a 3400 top end on it. I still didnt think that was a big enough change so I turbocharged it
