Changing ECM's and the FFP Chip: Dealing with the 4-code

Awhile back in hunting for my Pree's prob, I swapped out my old ECM with the 4-code BCDY for a 94 3.1L ECM with a different 4-code. My question is whether the FFP chip has lesser performance effects since the chip was designed to work with the 4 code BCDY and now i have it swappaed into the 94 ECM.

By the way, both ECM's have the same part #, just different 4-code.
